He was promised, if he had chased the Forsworn out of the Reach that free worship of Talos would be allowed.

In fact, it was never allowed, and he was betrayed and arrested.

I think the key here is he was promised this by the Jarl when the hold is actually owned by the Empire.

If the Stormcloaks win the Civil War and the Jarl still does not allow free Talos worship then Ulfric has a beef with him because he saved all their asses from the Forsworn while the Empire was busy recovering from the Great War, two fold being he saved them again by winning the Civil War. The Empire chose to turn a blind eye to Talos worship because they wanted to re-establish their Markarth presence because lawlessness had taken over. Treaty from the Great War dictates the Empire must stamp out Talos worship, if they did not do this they would have the Elves on their ass again. Rebels with a cause and Empire trying to stay afloat are reasons leading to a enthralling Civil War I'd say, I consider this the secondary main quest line and one I was immersed in beyond that of the main Dragonborn quest line. :D
