Yes you can join all the guilds. The only ones you cant join are the ones that you have to make a choice, like the civil war questline, dawnguard questline or the choice of vampire or werewolf, its one side or the other. There are a few mods that give you the choice but they can be buggy.
Yes, if you have the dlc then you may want to get the unoffical patches for them, if you do make sure there in the correct order. my order is
Skyrim
Unoffical Skyrim Patch
Dawnguard
Unoffical Dawnguard patch
Hearthfires
Unoffical Hearthfires patch
Dragonborn
Unoffical Dragonborn Patch
The USKP does not change the version number it is unoffical. It just fixes the bugs, you have the final version so it will never change unless bethesda release another version.
Have you installed the DLC's correctly and have you ticked them in the data files in your skyrim laucher.
The dlc's dragonborn.esm dawnguard.esm and hearthfires.esm and there esp files should be in your skyrim data directory.
If they are not located in documents - mygames - skyrim - saves. then they have been deleted as this is the only place they are kept. you should first check recycle bin. if there not there then a undelete utility might get them back. but if you have overwright them in the hdd then undelete will...
Try the following, if all of them fail then you will have to restart a prievious save and try to kill mirrak with another weapon that does not deal in large amounts of damage.

If you are using win7 then there is another ini file in the saves directory, normally
C:\Users\%username%\Documents\My Games\Skyrim
For me I only change this one and have no problem with modifing the ini file.
Then the save for the lvl 71 has scripts from a previous mod that is dawnguard locked, so ether you have to keep dawnguard for this save or use a save editor to remove old data from the save, there are a few script removers available from the nexus.
