Hello, I am the author of the Idus of Mars
My problem is that I don't know if I should make Julius the Dragonborn or not.
If not, I don't know what I should do with Alduin and the other dragons during the events of Skyrim.

    Pro:
Reason why he ended up in Skyrim -> to save the world

    Con:
Julius is not the type to save the world.
A lot of semi boring quests that I have to write.
Please help me with this matter.

If it doesnt fit the character I wouldnt make him the Dragon born. Maybe have the Dragon born as a minion or something

You don't have to write "a bunch of boring quests", either, btw. Just because it happened in the game doesn't mean it has any right to exist in your fan fic.

Pick what works for your character and your narrative, and ignore the rest. Going to Bleakfalls Barrow doesn't have the right to exist in your story if being there doesn't, in some way, help the narrative. Don't even talk to Balgruuf or travel to Solitude, or fight dragons in the story if it doesn't work for Julius; just because a thing happened doesn't mean you have to write about it.

Being that it is your fanfic, you pretty much have free reign over what happens in your story. Basing it on a game doesn't mean that you have to follow events to the letter. Change things around, or even skip a quest, it doesn't really matter as long as the basic lore is in place, and that your story flows nicely. It also means that you can dip into a familiar quest if you feel it relevant to your story or where your character finds himself.

If you can't see him as the Dragonborn then don't chose that path for him. You could introduce a secondary character who is the DB and Julius can interact with him/her (or not). Maybe their paths cross in various chapters of your story.

It may even attract people to reading it if it isn't particularly parallel to the gameplay. People like something a bit different.
