    If I remember correctly you can't proceed normally in the quest if you kill her.

    Do blood on ice before killing her because It's a really good quest so I wouldn't kill Nilsine before blood on ice.

    I had a glitch like this today. I killed a blood dragon and then the objective go talk to esbern blah blah blah appeared.
