I accidentally shouted in Breezehome! The place is a wreck! I know I can pick things up and move them. I hide bodies all the time. But what about finer motor skills like, say picking up a bunch of plates and putting them back on the table.?

Unless you had done a whole lot since you entered, I'd just reload assuming there's a recent save perhaps when you first entered.

Ultimately if given enough time, things will respawn that aren't protected (things in containers, displays and such)

correct me if im wroung but doesn't it fix itsself after a few in game days later.
If you knocked all your stuff over in your house and left it there, it would all stay the way it was; the game assumes that's where you wanted the items to be and leaves them where you put them. I wish that you could glue down stuff and make sure it stays there... it's such a pain to move objects in this game!
