The Necromancer's Guild would basically be just that - a group of people who are interested in studying Necromancy (not necessarily for evil purposes, though - just curious about it or interested in it as a part of Conjuration.)
However, as one gets further and further in the guild's quest-line, things like connections to the Dark Brotherhood (they need to get bodies from somewhere) or the Thieves' Guild (again, they need bodies - either kill them via Brotherhood methods or steal them from graveyards and/or Halls of the Dead.)
The ultimate goal of the Necromancers is to re-animate a body made with "best of the best" parts:
The brain (and magic skill) of an Altmer
The body (and rage ability) of an Orc
The thief skills of a Khajiit
The strength of a Nord
and so on.
Ultimately, it would be up to the player to decide to help them or attempt to stop them; if stopped, they might be re-accepted by the Mage's Guild (at least the ones who aren't too immersed in Necromancy.)
